Default 99 9-3 Conv. driver's door window alignment

Bought the car cheap, needed a great deal of work... mostly done.
But - the driver's door, when closed, has almost a 3/4 inch gap between the window and the convertible top. The door itself is fully closed, but in order to get the window in proper alignment, you have to close the door with the window opened, then put the window up with someone pushing (gently) on it from the outside, to keep it lined up with the mini back window and convertible top.
That's how we closed it up to keep the water out of it this winter, but since we're almost done putting it all back together, I'd like to start driving it. And I don't want to get rained on...
Anyone know how that window alignment can be adjusted?
